Exercise 9B

Note from Instructor: I have lost my voice to a sinus infection and cannot speak tonight. If you have questions, please send me email and we'll talk about these some more next Monday. My apologies!!!

Constructing phylogenetic trees

At the bottom is a DNA sequence from an unknown mRNA. Do a FASTA or BLAST search (in fact, you are encouraged to try both and see if they give the same result). and recover the full length cDNA. Do a restriction map of the cDNA. Determine all possible ORFs (Open Reading Frames). Run a BLAST search of the largest ORF. Pick four other related (not identical) proteins, preferably from different species. Align all the sequences using PileUp, then use Distances and Growtree to create a phylogenetic tree.
